Is there any chance they remove omega since he isn’t signing with NJPW?

Nope. The NJPW content covers the year 2017 and Kenny Omega most certainly was there at that time. Not a chance he gets removed, none whatsoever.

They had the license to Omega at the time of distribution, which is the only thing that matters.

Probably depends on what was written into the original deal, if they have an option to release on another platform, its still in their rights to do so (also, there was never a prayer they were releasing on another platform). They have the rights for everyone for this game. Its the same with any wrestling/sports game. It only really becomes an issue if they want to do a new game or "re-release" this one.
Also, how did Spikes screw themselves because Omega didn't re-sign? He choosing AAW because World delayed fire promoter?

They're putting images of Kenny (and Okada) clones in Fire Promoter. Not to mention that they're still trying to make use of the original Njpw collaboration for interest.
No way they remove the most popular western star on their roster.

KUSHIDA is leaving New Japan at the end of the month too but I’m sure he will play a role in the junior heavyweight dlc

That is a more interesting discussion. Its not a for sure that guys that leave will still be in content that has not been released (though its still possible)...

Any precedent for this, say the WWE games? WWE2K games often feature people who have already left, but they can't recreate the game again just over that. Especially when the cutscenes and voice over has already finished being recorded. You can't just rebook studio time on the fly and redo all that stuff. Especially when it's crunch time, and people are at trying to get all the bugs out during the last 2 months so they can pass the XB/PS4 technical certifications to go gold. Acclaim released an enhanced version of WWF Attitude on Dreamcast after they had already lost the WWE license. WWF Wrestlemania 2000 had already come out a month prior. WWE Warzone came out in summer 1998 with Bret Hart and British Bulldog on the roster. The fact they are leaving NJPW doesn't retroactively affect prior deals they were in. Only time someone was removed, was Big Show and Chris Benoit. Big Show was removed from WWE No Mercy because he was in the dog house. Benoit.. I forget. There's a space time continuum thing. It wasn't much work to take Big Show out. There were no voice overs or anything. He just needed to be deleted in the list, and replaced with other characters in the title stories.

In reference to WWE Warzone there were some early versions that got out that had Owen Hart after he died he was removed from the game but some copies with Owen do exist

I think some digital games do remove certain characters. EA sports did this with Madden 19 when they took out Kareem Hunt after he kicked a woman in the head.
